In a bungalow the sloped ceiling is the rafter bay, and that bay is the only insulation standing between you and a Michigan February. A skylight shaft cuts straight through it. Where a skylight already exists, replacement at reroof is straightforward and worth doing. A twenty-year-old unit sitting under a brand new roof is a leak scheduled for a later date, and the labor and staging are already on site. We fit deck-mounted units with the manufacturer's own step-and-head flashing kit rather than a site-formed pan, because the kit is what the warranty is actually written against.
Curb-mounted units on low-slope additions are a different animal and we generally keep them, raising the curb where it sits too low and reflashing with a soldered or seamed metal pan. On a quarter-inch-per-foot roof a curb under six inches high is a bad bet in a wet spring, and we will say so plainly before we quote anything else on that roof.
If the goal is daylight rather than a view of the sky, a rigid solar tube run through a plane that has attic above it delivers most of the light, costs roughly a third as much, and never opens the insulated bay above a bedroom. That is the recommendation we give most often, and it is worth considerably less to us than the skylight would have been.
